Sewing appliques onto squares can be tricky if you want a clean look on the back. Using a running stitch will show all the seams on the back of the crochet piece you are crocheting it on to.
When sewing crochet appliques onto crochet blankets or other pieces of crochet, it is ideal to not see any of the sewing on the back unless you are covering it with a different fabric.

You can also sew appliques on with invisible/clear thread. This will allow you to use a quick running stitch without seeing where the applique is sewn on.
Another thing you can do, although it does not involve sewing, is to glue on your appliques with hot glue. I have used a hot glue gun to attach my appliques to my Snowman Tree Skirt with much success. However, I do not know if this would hold up in a wash cycle.
